Ooh good I have lots. (but you may have read a lot of them) (also they might not all be YA, but they're all good) Also, keep in mind these are not ranked according to creepiness. Bloom is definitely #1 in creepiness, just so you know.
1. Keeper of the Lost Cities by Shannon Messenger (only a bit creepy)
2. Harry Potter by JK Rowling (you have probably read this)(a little creepy-at some parts)
3. ALL the Rick Riordan books (again, you probably read some of these)(only creepy sometimes)
4. A Series of Unfortunate Events by Lemony Snicket (these have a weird sense of dark humour [wait, these are only sort of fantasy...])
5. Bloom by Kenneth Oppel (this one's very creepy)
6. ALL the Grace Lin books (not creepy, but very good, and definitely fantasy)
7. A Properly Unhaunted Place by William Alexander (slightly creepy, but definitely not scary)
8. The Alchemist by Paolo Coelho (this is sorta creepy... but not really. but it's very complex.)
9. The Glass Town Game by Catherynne M. Valente (only creepy at some parts, and even then; not very creepy)
10. Pennyroyal Academy series by M.A. Larson (This isn't so creepy, but there are a couple creepy moments)
11. Agatha Christie books are good pieces of writing (and creepy; they're murder mysteries) (BUT- and do not ignore this- they are kind of old and the language is dated *VERY DATED*. IF YOU ARE BOTHERED BY THAT, DO NOT READ "TEN LITTLE INDIANS", and if you are extremely bothered by that, read SOMETHING ELSE ENTIRELY.)*
Yup, I think that's all I have that fits your criteria. (and even then, some of these don't) Sorry, I'm not the kind of person who enjoys being scared or creeped out... except for sometimes.
*There are some offensive words

Offensive words are fine, with me. KotLC is taking a hiatus until book 9 comes, A series of unfortunate events is utterlyboring, HP is soooooooooooooooooo book 3 boringness over again, thanks, I'll try the others, AN EXAMPLE: or two
Scan. A River of Royal Blood. The Cruel Prince. The Hazel Wood. {Let's see, what others that I don't have on shelves right now?}..........Not 13 Treasures, bt with 13 treasures the main character has to find [if you know what this is called TELL ME].
In the mood for fae tricksters and bloody fights. ENDER'S GAME! something like that? Oh never mind, THE STUFF I HUNGER FOR ONLY EXISTS IN THE RECESSES OF MY SUBCONSCIOUS aw yeah.

Oh! Yes! I have a recommendation!
The Waterfire Saga by Jennifer Donnelly is good! It's YA fantasy with plenty of magic and definite elements of creepy.
